13.04 wants to dump everything for a couple updates?

Now this one has me baffled to the moon! I am no pro putting these Ubuntu's together by no means, but this one was running pretty good up to a few days ago. All of a sudden gedit is shutting down and synaptic does the same when it feels like it! Anyway to my surprise today I look at updates(as I do every couple days!) and WHAMMO it wants to give 446 megs of downloads and in return, totally devastate the entire system! Wants to dump all desktops besides KDE ,Razor, Ubuntu and a pretty decent portion of all my programs just to fix an issue between Gnome Package management and Python Package management! If anyone is going through anything similar or has an idea to fix this deal, would be grateful for the advice. I mean to me all is running well besides those 2 programs! I can not see destroying the entire system just for 2 programs, is just not a valid path for me to choose!!!! I enjoy all the other desktops, but yes currently again messing with Gnome Fallback. Been working on some GTK Themes! So far have a nice brown one up and running. Plan to do some more soon as time permits. Here is a pic of the theme and will probably upload to Gnome org soon.
