Have you installed all updates and rebooted...?
Sometimes and shutdown and a restart shoots everything in place...
P.S. also have seen this when compiz is enabled with a lower end system card, or one that is not configured yet.
Post your system specs and maybe we can trouble shoot it for you....

My system has Intel Pentium Dual CPU 2GHz and 1 GB RAM.
If I open terminal by following steps there is no such problems.
Right click on Desktop->select "scripts"->Select "Terminal Here".
But if open terminal via Applications->System Tools->Konsole the problem still exists.
In order to update I ran the update manager. But some packages were not installed due to some network authentication problems.
Use Applications>Accessories>Terminal.
Konsole in the default Terminal Emulator for KDE..... think as your using the Gnome environment this might be your problem.
