1- Reading and understanding what the updates/upgrade are is half the battle, whether it's from synaptic, update manager or bash.
2- (very imp. and this is where most issues occur) If you are using multiple sources/ppa's make sure that you do not mix software and dependencies from different areas. Keep them specific to one source.

I completely agree, and I don't think update manager is useless/broken, it is more of an issue of it constantly telling people to update and when they do it through terminal it doesn't acknowledge it on 3.4 and 3.5. Then there is a bigger problem of just words

Update and upgrade are not the same thing.

upgrade and dist-upgrade are not the same thing

I just think if you removed update-manager from the equasion it might be more helpful although the Black Opal solution that you know who above mentioned is maybe more ideal with just having the distro preset to not look for newer versions.

And now, the completely true facts, as told by an anonymous man hiding behind a screen name:

Thanks Xanayoshi, and I agree it may limit issues. Although it does not solve the problem. Educating the user is what I believe to be the answer, and I'm sure we do all agree with that. There are users that do use the update manager and have no issues with it. Is eliminating this piece going to prevent update issues? Most likely users are also going to have them, regardless of what medium they are using. ;) Especially with the ubundance of ppa's etc when using Ubuntu. Mind you this is just a personal opinion, but I mainly dislike hearing the word remove. It reminds me of what Gnome did after Gnome 2 and the restrictions put in place, making it harder to customize your desktop to your liking. I believe all can work through this, unless there indeed is an underlined software bug affecting this mechanism. 8-) But the best advice i can give when running Ultimate Edition is to disable upgrade just as smeterlink pointed out. It will prevent most issues for further updating regardless of using synaptic or update manager, which is mostly one in the same anyways...
